Chief is some kind of chimera, not actually human but an experiment born from a DisSea thing they caught. The Underground enemies keep mentioning Chief is an inferior version of it

If you think about it, Rebecca delibrately let herself be caught to:
1. Destroy MBCC's documents (Mentions in CB Depth of Restricted Area)
2. Wake Chief up from the recovery pod (In Shalom's memories, pre-amnesia Chief was extremely mentally unstable, then the next thing we know is being in the pod)

I always interpret Rebecca's "the end" line as in Chief actually died saving the world or when Chief has finished their role as the 13th Shepherd, like the last time Chief ever saw her was when they was unconscious/almost died & R said it's not time to meet again yet

Based on context clues about her, Ceto probably wants to stay put at the lighthouse but Chief tied her up & brought her to MBCC against her will lol, she doesn't look aggressive or upset like Demon was.
