From a practical pov: you kill an FBI agent, there's going to be a lot of heat coming on you. Yes, Jack believed her dead, but no body, no proof. Perhaps this was Hannibal's way of testing the FBI to see how close they were & when no one else showed up, he realized how interesting Miriam is.
