Further testing: The picture on the left is with selecting the parts meant to under the transparent part first, then the parts meant to be on top before joining. The picture on the right is with clicking the top parts first, then the parts meant to be underneath and joining.

So this was a weird issue. I was told it was because of vertex ordering Which... sucks
But I fixed it! Here's how: In Blender, separate the part you want on top and transparent from the under part. Select that top part first, then the part supposed to be under it, and join.
