Then you use a pen over the top, which is permanent that's the lineart.
Colour is obviously the colours you use, but shading is the darker colours you use to show off lighting.

But this can be applied to anything at all, it is best to play around with them to see what suits you!

So usually it is, Sketch, Lineart, colour then shade.
So the layer layout would be:
Layer 4 - lineart
Layer 3 - Shading (overlay)
Layer 2 - Colour
Layer 1 - Base Sketch
But obviously shading and colour is done after Lineart.
