If it's the end of something important for a character and it feels like it would be a letdown for them? Phase 2 that boss.
Otherwise they're big damn heroes and they've earned their power. They can take this boss as a victory lap

My favorite villains are ALWAYS ones who are super competent and unrepentant because they think overall they're doing the "right" thing.
