Also, if you notice, the light revolution came from neos eyes, then smith, then everyone. Also it was only neo and smith in a ditch, it was after smith explosion that everyone was finally released from smiths encapsulation.

You can see smith right arm was about half way into neos body before the decapsulation. It was not until smith submitted to smiths quest
