For trains, you actually have two options: Amtrak or using SEPTA to get to NJ Transit and using NJ Transit to NYC or Hoboken or Newark Penn station and then there’s the PATH as an inter-state “subway” to get you into Manhattan.

Between Philadelphia and NYC you should probably just use the trains. That’s part of the one corridor of the US where rail is available and reasonably reliable.

Sadly when flying Canada Air this past week we only got comfortable seats, treated like humans, and to our destination without any major issues.
