I use Workflowy. I don't need pipelines and structure if I'm solo dev-ing, I need notes and I LOVE how workflowy does notes/bullets.

Is there a benefit to using C# vs GDScript? I'm moving over from Unity so know some C#, but wondered if there was actually a reason to use it

Signals exist and are super useful! But you could build an entire game without them - you should totally look into how they work though, you may come up to a problem in future that could be solved with a signal, so having that in the back of your mind should help future you!

And to tackle your second: there's lots of different ways to do this BUT, an easy way is to look at your wording. If the "SHIP EXPLODES" the only thing mentioned there is the ship, so chances are that code should live on the ship.

Okay, so to tackle your first point, that will come with time and honestly, there's never a time where you know everything - there's always room to grow and learn so watching tutorials to learn how to do something isn't a sign of being a beginner!
