Here is a very extreme example but shows a heavily misaligned signal for both the hole and without the hole case. Without the hole you still have a correct looking TDS and spectrum but with the hole it's a complete mess.

If you know me in person you may know I have a rather strong dislike of using parabolics mirrors with holes as part of a THz-TDS setup.
Using a 9mm diameter Ti:sapphire regen here and standard thorlabs parabolic parameter with a RFL 4" here is a quick example of what happens to your beam.
