This only partially fixed it. During extreme movements (e.g. tracker signal loss) it's possible for a vertice to move from one side of the collider to the other. To fix this you need to set up the Magica Cloth 2 backstop which detects collider penetration and pushes it back to normal

I made this little collection of screenshots for posting about NyanSaber, but honestly I'm really happy with how it came out. The whole colour swapping my model thing was only ever a proof of concept, but I think it looks really nice, and am gonna keep it!
