Oh and we identified a region ~65kb upstream of Gata6, bound early in the conversion by GATA6/SOX17 and where OCT4/SOX2 are ectopically recruited. It exhibits reduced GATA6 binding in Oct4 kd cells suggesting that OCT4 reinforces GATA6 autoregulatory loop…

Endogenous Gata6 was also downregulated by Oct4 kd. We resorted to chemical PrE induction in the OCT4-AID line generated by Lawrence Bates and Jose Silva. Depleting OCT4 at differentiation onset resulted in massive cell death, confirming OCT4 requirement x PrE specification.

Oct4 kd upon GATA6 induction decreased conversion efficiency, downregulated genes upregulated early in the ctrl conversion, and reduced GATA6/SOX17 binding at sites bound by PTFs (but increased binding at sites lacking PTFs).

Considering all the data pointing towards pluripotency TF facilitating PrE specification- starting with Niwa’s seminal work showing that oct4 OE converts ESCs into XENs (but also work of Oren Ram, the Brickman lab and others…), I knocked down Oct4 during GATA6 induction…

This is just an example: top, initial nucleosome states; bottom, final state. In black, regions binding GATA6 alone; in orange sites with pluripotency TFs at d0 but also recruiting SOX17/OCT4/SOX2 during differentiation; in red sites with no PTF at d0 but recruiting everybody!

while at closed sites GATA6 initiates profound nucleosome remodeling characterized by the acquisition of central fragile nucleosomes flanked by ordered nucleosomal arrays and increased accessibility, this is fully maximized ONLY upon binding of SOX17, OCT4 and SOX2 (and to a lesser extent ESRRB)

GATA6 leads to rapid downregulation of the pluripotency network and to the upregulation of PrE genes.

It acts opportunistically and transiently at regions fragilized by pluripotency TFs, even with poor GATAA motifs, and as a pioneer at closed sites with good motifs 🤯

Warning: thread heavy on epigenomics. I profiled TFs (GATA6, SOX17, OCT4, SOX2 & ESRRB) accessibility (ATAC-seq), nucleosomes (MNase-seq), and gene expression (RNA-seq) over days of GATA6 induction, combined with Oct4 kd or AID-mediated degradation.

Elle est toujours employée par le CNRS et ne manque pas de le rappeler (comme argument d'autorité). Ce n'est pas mon domaine mais il me semble que sa production scientifique récente est faible et de plus très critiquée
