That black and white power and ground go up to the power supply on the breadboard.

Yes, mine has a usb cord and the gb link wired up and. The usb provides power.

There's code to alter the pinout based on board so I could see a simple menu select giving you woes.

Do you mean because the ArduinoBoy doesn't have USB? If so, I programmed the chip in an Arduino then pulled it and placed it in my build.

The original trash80 design was on a standard Arduino but you only need like 10 pins of connections. There are some derivative builds with alternative Arduino that you probably want to look up for reference.

Yes, there's no reason for that not to work. You'll need to be careful adjusting pinout and confirm that you have the right voltage (nano come in 5 and 3.3v variants)
