There's no in-world explanation for the size difference, but here's a sizing chart.
My head-canon is that they were left with the wreckage of an alien ship that probably had doorways and openings of different sizes. So they did their best to estimate the enemy they'd be fighting.

The last episode or two felt like a completely different animation team to me. Look at Feff in episode 2 vs. Feff in episode 5. It's dramatically different IMO.
Those episodes felt more Masami Obari to me than Haruhiko Mikimoto. Both are good...just very different.
