If you have a real need for dedup due to storage constraints, I'd see if the backend storage array can handle the dedup as it would likely be more efficient for both storage and performance needs... And would absolutely be transparent to FSLogix. Hope that helps.

To your point, it shouldn't be a major issue to run it with FSLogix, but given that it uses VHD(X) containers I'm not sure that it will give you much benefit and is likely hurting profile performance due to its additional overhead. I'd check the dedup metrics and see what they say.

I've never had any real success with NTFS dedup. I've used it a number of times and the only place it made sense was for BranchCache enabled file shares. The ability to cache deduped blocks was actually useful... But that was more of an edge case than general case in that environment.

I know there are shoes designed for working on metal roofs. I think they have magnets in the already slip resistant soles. Might be worth a look.
