Seems like some of my workhorse R packages for this type of analysis (clusterProfiler) don’t use metabolite IDs, and most R packages I’ve found (eg, metaboanalyst, fella, etc) are focused on ORA or just kinda weird imo… any suggestions appreciated!

Besides learning #BASH, I explored #R packages such as #tidyverse, #ggplot2, #DESeq2, #GEOquery, #org.Hs.eg.db, #clusterProfiler, #EnhancedVolcano, #celldex, #pheatmap, and #pathview, which open doors to further exploration of #RNASeq data. #Bioinformatics #RProgramming #Linux

Thirteen years of clusterProfiler
When the human genome was fully sequenced in 2003, research focus shifted to functional genomics, particularly the spatiotemporal expression of genes, which is crucial for understanding organism development, functional regulation, and disease mechanisms. A key step in this process is uncovering the biological pathways involved. The first bioinformatics tool for analyzing biological pathways using Gene Ontology (GO) was GO::TermFinder, a Perl module published in 2004 that implemented the over-representation analysis method.

Clusterprofiler printed a citation whenever the library was loaded. I see no issue with this. It would help to also create a file upload able to citation managers to make things super easy.

Maybe {clusterProfiler}, if you are working with gene expression data.
