As it is, I feel like X-Men works better as a story of "do we use our powers for good or are we superior beings destined to rule" but that just ends up being pretty much every super hero comic really.

I feel like that angle would work better if there were more relatable mutant characters who didn't have big, showy superpowers, but than again that probably wouldn't make for an exciting book.

And that's my problem with it. Bigotry doesn't make sense, but in the world of the X-Men, a normal person being scared of mutants with world-shattering powers would make sense, which is not where you want your bigotry metaphor to lead you.
