Harold was always basically a supervillain, just with a moral code he adopted after the one man he cared about was killed because of his creation. I think he always hated The Machine after that, just a little.

By keep the irrelevant numbers secret, Harold lost the proof to prove to the U.S. government accountable that, sometimes, the listed numbers were the victims, not the perpetrators.
I suspect that Control wouldn't really care either way, because killing the victims short-circuited the perpetrators.
