imo if byleth and/or shez are allied with one specific house (so if you pick, say, the blue lions at the start of the game), any ships involving them and member of that house wouldn’t be cross-house

i honestly have no idea, and the linkpearl part of this is the one i’m the least sure about. what i read was that linkpearls do involve aether in a way, but there’s the chance some garleans are able to use them, and they’ve been shown iirc to be able to intercept linkpearls communication
