The way that Mipha was about to share an important advice to Zelda about controlling her powers just before the Calamity interrupted her. Zelda might have awakened her powers if she had just a little bit more time. A whole genocide could’ve been avoided.

Wind Waker's lore. The fact that the entirety of Hyrule was flooded by the Goddesses as a last resort because the Hero of Time never came to the rescue. And the fact that the flood probably killed many people in the process.

The trauma it must have caused Link as a child both in OOT and WW to go through those journeys to defeat a power hungry demon king.

Especially OOT, people don’t really think about how symbolic it is of the loss of innocence and childhood.

The fact that Botw starts by awakening up in the ruins of a post apocalyptic world. The fact that Hyrule, once the most powerful nation in all of the world, fell under 24 hours to darkness which results in the deaths of thousands, possibly millions of people.

Wind Waker's setting is a post-Noah's Ark flood, and it all ends with the Hyrule you knew and loved from Ocarina of Time getting lost below the waves. All of Hyrule's history is forever lost along with the man who tried to conquer it...and the King who ruled it.

It's all about the end of an age.

In BotW, King Rhoam was horrible to Zelda: publicly berating her. In his secret diary, he realizes he's been mistaken & wants to start treating her nicely when she returns from the Spring of Wisdom.

Instead the Calamity returns on the day Zelda visits the Spring, & he dies unable to make amends.

Link is a teenager at the oldest in most of these games, often a child around ten years old. I'd be silent, too, if I had to explore dark caverns and decrepit buildings, solve puzzles that could kill me if I misstep, and slay monsters ten times my size with the weight of the kingdom on my shoulders.

How Vaati became tempted by the vices of people and Ezlo's cap in Minish Cap. It's a bit similar as a villain origin story to the Skull Kid in Majora's Mask. But where the latter was a prankster tempted by an evil mask, Vaati was tempted by the concept of evil itself.
