Across RNA-seq and proteomics, we see recurring signals: ECM organisation, haem and NET biology, platelet activation, and PI3K–AKT/MAPK pathways.

By linking ROHs, homozygous variants, ATAC peaks and Hi-C contacts, we identify regulatory variants near loci such as PLAG1 and SDR16C5. These align with known body-size biology without implying causality.

ROH mapping revealed strong but largely breed-specific selection footprints in Aachen Minipigs and Mini-LEWE.

Phenotypically, miniature and larger-sized pigs share the same growth plate architecture, but differ quantitatively.
Absolute zone lengths and chondrocyte nuclei are smaller in miniature breeds, pointing to quantitative modulation of shared programmes rather than a reorganisation of the plate.
