After it was revealed that Epstein made two helicopter trips to Bard campus in 2013 and 2016, landing on a lawn on campus in front of students, Botstein said he was not present at the helicopter landing. He also said that he never saw Epstein with any young female assistants.

In Jan 2015, Botstein wrote to console Epstein over "tabloid gossip" about allegations of Epstein and Andrew Windsor's alleged abuses. In Dec 2018, after a Miami Herald story on Epstein's crimes, Botstein wrote to Epstein to offer support. "I hope you are holding up as well as can be expected.”

However, emails from Botstein to Epstein show that Botstein was aware of media coverage of Epstein's sexual abuse and trafficking of children, and offered Epstein moral support following such coverage on at least two occasions.

However, Botstein wrote warmly and repeatedly to the pedophile about the men's "friendship." In 2013 he wrote "I greatly cherish this new friendship." In 2015, he wrote, "I value our friendship." In 2016, he wrote, regarding a possible donation from Epstein, "Friendship, not money, is important."
