I think the point is that organized religion in the Christian era looks completely different than it did back then. There was no single thing that was analogous to "The Church." There were different Jewish sects such as the Pharisees (a.k.a. rabbis) and Sadducees (elite temple priests).

Yes. The last judge SAID it doesn't apply in this instance, but they couldn't have RULED on that because it wasn't a live issue in that case. So if the DoJ wants to argue about the statute of limitations, they need to do it as part of a new case, rather than on appeal from the old one.
