Skytree is just another very packed indoor shopping center, especially if it's rainy out. I would make at most a half an afternoon to hit up the Macross exhibit and maybe get a Dole Whip before moving on, but YMMV.

Unless they moved it, IIRC the autographs are on the pillar to the right of the VF-25. The VF itself is in the event space of the technical university. I forget where exactly but it's marked in the regular elevators, no need to cough up for Sky Tree observation deck tickets.

I was there! A friend mentioned it as I was in Tokyo about 3ish years ago. It's fuckin nifty. One of the folks who runs it was happy to meet my broken Japanese with his broken English and he mentioned there's a display pillar with a hidden autograph from Tenjin and Kawamori on the back.
