I'm a self-taught biologist in #NYC studying the microbial tree of life with lots of long-read sequencing focus.

Most of my study is self-funded from warehouse and other odd jobs - I'm hoping to document paths to a working class, independent researcher for others.

Julia 1.12 is out at last! With the --trim feature everyone's been talking about for a while now. Looking forward to trying it out. I think you just need to watch out for any dynamic dispatches in the code.

I'm split between bakta and prokka and compare the two. Prokka with very well curated faa input for gene calling tend to outperform other fancier methods.

We have some full length 16S data from isolates that we'd like to match to ASV-level V4-V5 microbiomes from the same samples. It's pretty messy, especially for strains with multiple copies of 16S rRNA genes.

Has anyone encountered this in their work, or in the lit? Any ideas how to approach this?

Jotting down notes from recent deeper dive into pangenomes - saving bits and pieces for the paper's intro section.

I've been shifting to saving focused parts for a paper even during the study stage, rather than assuming I'll sit down and write it all down in one go.

IMHO this is realm where ideas truly matter. Lots of change can come from fixing idea of the Scientist so that university employment is no longer an automatic assumption. My small hope is even a complete outsider such as myself publishing meaningful research can gradually adjust people's perspective
