The programmers of the Donkey Kong arcade left a message in the code to hackers mockingly congratulating them and offering to teach them as a joke. A group of bootleggers actually took this seriously and contacted the company asking for help pirating their own game.

Once we received a telex from an overseas company inquiring about the program of Donkey Kong. [...] I remember that it was a request to modify the program, to change Donkey Kong to their company's brand. It was easy to disassemble program ROMs and dump them in ASCII code with the development tools available then. Knowing that the bootleggers would begin their analysis of the hardware by disassembling and dumping the code, we inserted the following message at the end of the program as a joke:

In Super Mario Sunshine, Shadow Mario's voice is created by applying a filter to Mario's voice; however, he does not use all of Mario's voice clips. By making Mario himself use the filter, we can finally hear Shadow Mario say things like "MAMA hoohahoo wow wow" and "The horror".

In Yoshi's "Loves Me...?" minigame in Super Mario 64 DS, there is a 1 in 4,294,967,296 chance to get 32 consecutive "Loves Me Not" results in a row. While this is astronomically unlikely to have ever happened, a player receiving those results would likely become very distressed.
