Really excited to share our latest work led by @mattiaubertini.bsky.social and @nesslfy.bsky.social: we report that cohesin loop extrusion creates rare but long-lived encounters between genomic sequences which underlie efficient enhancer-promoter communication.

If you like transcription regulation and its mechanisms, this WIP list is for you.

I'm sure I've forgotten lots of people, so don't hesitate to let me know so I can add you to the list.

Intriguing plot twist 🧐

Tissue-specific changes in 3D genome folding cause enhancer hijacking in Liebenberg syndrome

But it’s NOT the overall expression level that drives the phenotype - it’s the proportion of cells hijacked into misexpressing Pitx1 that matters

The final chapter of my Pitx1 adventure is out! 1 simple question:”How do SVs that shorten enhancer-promoter distance affect limb development?” We find the impact on transcription, cell populations, epigenetics, and chromatin structure. A labour of joy with @guandrey.bsky.social & all co-authors.

As Pitx1 and Pen interact in transcriptionally active cells, we investigated the link between transcription and enhancer-promoter (E-P) contacts. Activating Pitx1 transcription in forelimbs does not enhance Pitx1-Pen interactions, showing that transcription does not drive E-P contact in this context

The main finding of the paper is that the closer we reposition Pen to Pitx1, the more forelimb cells will start expressing Pitx1, and the more severe the phenotypic outcome will be.

Pitx1 is normally confined to hindlimbs for leg development. In 2018 we showed that Pitx1's ectopic activation in the forelimb, via access to its Pen enhancer, triggers Liebenberg Syndrome, leading to arm malformations. www.nature.com/articles/s41...

Our paper describing the Range Extender element which is required and sufficient for long-range enhancer activation at the Shh locus is now available at @nature.com. Congrats to @gracebower.bsky.social who led the study. Below is a brief summary of the main findings www.nature.com/articles/s41... 1/
Range extender mediates long-distance enhancer activity - Nature
The REX element is associated with long-range enhancer–promoter interactions.

Good point, intuitively I italicize but, looking at several papers, not sure there is a consensus.

The Robson lab's second paper! A truly fun collaboration with an unexpected and important finding - progenitors reconfigure 3D genomes organisation to commission loci for future cell fates. A heroic amount of work from a rockstar team.

🚨 Preprint 🚨
Ever wondered how cells prepare their genomes to enable new cell-fates? In this team up with the Kind lab, we show that genes are repositioned in the nucleus to get ready for future activation and tissue formation. Read 🧵👇 to find out how and when this happens!

Reconfiguration of genome-lamina interactions marks the commissioning of limb cell-fates
Diverse forms of heterochromatin block inappropriate transcription and safeguard differentiation and cell identity. Yet, how and when heterochromatin is reconfigured to facilitate changes in cell-fate...

Our recent paper reports extremely long-range (up to 5.1 Mb 😲) regulation of certain genes in fly neurons and provides new insights into how they form (see short thread below 👇).
