You are correct! mtDNA staining is typically performed with an intercalating DNA dye with nanomolar affinity for dsDNA. SPY-DNA probes, primarily designed for live cell imaging, are DNA groove binders and have a lower affinity to avoid toxicity. Probably not strong enough for robust mtDNA staining.

Peroxi_SPY probes were designed for peroxisome live cell imaging. Turns out they work with fixed cells as well!
Peroxi_SPY can thus be combined with immunofluorescence labeling.

Peroxi_SPY can thus be combined with immunofluorescence labeling.

In a new JoVE article Triana Amen, @mschuhmacher.bsky.social and Einat Zalckvar robustly show that Peroxi_SPY stained cells can be fixed and stained by IF!

A new article by @zhixingchen2.bsky.social shows that the far red mitochondrial probe PKmito Deep Red is a robust mitochondrial membrane potential probe when imaged by FLIM.

It turns out that, in addition to its very low phototoxicity, PKmito Deep Red (PKMDR) directly reports on mitochondrial membrane potential (MMP) in live cells through its lifetime!
