If you have a work permit it does not count towards the 90 days waiver. Yes some countries allow you to do some very limited things but the idea you can work in the EU on that waiver without a work permit or visa is part of the issue for many British people it seems and what they define a problem.

You are not legally allowed to work on the visa waiver it is for non-gainful purposes (tourism, business meetings, short training, etc.) and does not permit general employment for which you require a visa.
