But there’s a curious loose end to this story. Scientists have been looking at PSII organization in thylakoids for over 50 years (including some really stunning freeze fracture 🔬😍). Sometimes PSII looks randomly oriented, and other times it forms extended 2D crystalline arrays in the membrane 💠

1. Have you tried perturbing the orientations (by different amounts) and seeing if the local refinement still converges?

2. Do you impose a hard resolution cutoff in refinement, and if not, wouldn't it make your FSC more reliable?

This one is a bit of a departure from the usual and definitely a work in progress!

We found that by using ab initio reconstruction at very high res, in very small steps, we could crack some small structures that had eluded us - e.g. 39kDa iPKAc (EMPIAR-10252), below.

Taking two half maps as input, LcoScale-2.0 produces feature-enhanced maps along with a robust confidence score that guides objective map interpretation.
