Segment large images without tiling artifacts: sharing our work that should have been presented at ICCV in 2 weeks - the brilliant first author Elena can’t go because of visa issues.
The paper: arxiv.org/abs/2503.19545 1/🧵
Large images have to be broken into tiles both for training and inference with neural networks. The tile predictions then need to be merged to produce the final volume prediction.

An interesting parallel: Rod outer-segment disk membranes are highly packed with a membrane protein (rhodopsin) 👁️, similar to the stacked domains of thylakoids (PSII-LHCII) 🌱. And isolation of disk membranes may cause rhodopsin to crystallize into 2D arrays 💠

✨Excited that the main project of my PhD is now available as a pre-print on #bioRxiv

Here, we used #CryoET to visualise mitochondrial proteostatic stress and together with SPA #CryoEM shed light into the functional cycle of the Hsp60:10 chaperone system. #TeamTomo

Very excited to see our @nikogeldner.bsky.social lab x Feng Zhou lab work featured on the cover of Science!
(1/5) We reveal how root architecture and nutrient leakage shape spatial patterns of microbial colonization, moving beyond traditional models of uniform exudation.

Using precise spatial and temporal analysis, researchers in Science provide insight into how bacteria around the root interact both with the plant and with each other.

A confocal microscopy image shows root-colonizing bacteria clustering around an emerging lateral root, where localized glutamine leakage induces spatially confined reporter activity.

The case for studying proteins inside the cell 😉

But there’s a curious loose end to this story. Scientists have been looking at PSII organization in thylakoids for over 50 years (including some really stunning freeze fracture 🔬😍). Sometimes PSII looks randomly oriented, and other times it forms extended 2D crystalline arrays in the membrane 💠

Time for a thread!🧵 How different is the molecular organization of thylakoids in “higher” plants🌱? To find out, we teamed up with @profmattjohnson.bsky.social to dive into spinach chloroplasts with #CryoET ❄️🔬. Curious? ..Read on!

I am excited to share our new preprint on the CAGE complex, a mysterious hollow protein complex that I first saw years ago while surveying Tetrahymena ciliary lysate www.biorxiv.org/content/10.1... #cilia #protistsonsky 🧬🧪

🌱 Using ‘compelling’ methods, including #CryoET, researchers mapped spinach thylakoid membranes at single-molecule precision, revealing how photosynthetic complexes are organised and settling long-standing debates on chloroplast architecture.

Amazing work, Oli & team!

1. Have you tried perturbing the orientations (by different amounts) and seeing if the local refinement still converges?

2. Do you impose a hard resolution cutoff in refinement, and if not, wouldn't it make your FSC more reliable?

Congrats!

A protocol to solve ~30 kDA proteins by #cryoEM 🤩 - I love it!
olibclarke.bsky.social
This one is a bit of a departure from the usual and definitely a work in progress!

We found that by using ab initio reconstruction at very high res, in very small steps, we could crack some small structures that had eluded us - e.g. 39kDa iPKAc (EMPIAR-10252), below.

We finally wrote up the paper for LocScale-2.0.

Please try it out. LocScale is evolving & we are actively building in new features and improvements. Your feedback will help us shape the next steps.

We are happy to release LocScale2.0: a tool for context-aware, confidence-weighted cryoEM map optimisation.

Taking two half maps as input, LcoScale-2.0 produces feature-enhanced maps along with a robust confidence score that guides objective map interpretation.
